After the blockade, Francisco Robles, president of Ecuador, ordered to move the seat of executive power from Quito to Riobamba and then to Guayaquil, to be able to take timely action in case of a Peruvian invasion. These decisions were seen as an offense and as a way of putting the country's capital at risk by the Ecuadorian political elites.

In September 1859, the political internal situation collapsed.
On September 4, the Provisionary Government of Quito was instated. Then, on September 16, Guillermo Franco, the third man in command of the country, disowned the figure of President Robles and proclaimed a supreme leadership in Guayaquil. At the same time, in Cuenca, the vice-president Jerónimo Carrión appealed to his constitutional right as vice-president and he established his own government. Finally, on September 18 in Loja, the Federal Government was created under the command of Manuel Carrión Pinzano.
Thus, by the end of September 1859, Ecuador held four different governments and had Peruvian troops ready to attack at any moment

in January 1860, the Franco-Castilla treaty was signed in which Ecuador ceded a good part of the eastern territory in exchange for Peru's support to the Guayaquil government so that it could win the internal disputes and thus have control over the whole country. This action was seen as an act of treason and was a blow to one of the most sensitive points on which the Ecuadorian nation was based: its territory.

By September 1860, the Peruvian troops had already withdrawn from the Ecuadorian coast and the country was divided into two factions: on the one hand, the supreme leadership of Guayaquil under the command of Guillermo Franco and on the other hand, the rest of the country led by García Moreno. These conditions nurtured an armed civil war on the banks of the Guayas River, where the troops of García Moreno ended up being victorious. This way, Ecuador reestablished a single government and gave birth to a period known as the creation of the Ecuadorian nation.

Conclusion

The crisis of 1859 set a landmark which showed an interests conflict among different elites that controlled separated Ecuadorian regions. On one hand they were able to measure their strength and to make their demands and political projects be heard, while on the other hand they realized how weak they were separately in comparison to neighbor countries. The patriotism feeling is what united them. The value of the crisis can be understood if we analyze the support that García Moreno’s national government project had, at least until 1865. All social and political groups of Ecuador tried to minimize their differences and unite in order to strengthen the Ecuadorian State so that its integrity would not be jeopardized again.
