All of the atoms in a way kind of disappear. The atoms are still there and the substances are also still there. But how me and my partner thought of it was the atoms split off of the already made molecules and either make new molecules (while still using all of the atoms that were there) or maybe it might just have some extra atoms kind of just sitting there.

Sometimes the atoms can disappear but only temporarily. And the atoms then come back to make new molecules. We know this because (unless its Co2 or H2o or o2) you can't make new molecules out of air. So if you had a set number of oxygen and hydrogen atoms you can't just make more water molecules than the amount of hydrogen and oxygen atoms you were given.
