A weapon that the Incas never seen before, don't know how to react to defend themselves.
2) Experience - The Spanish conquered/attacked the local Indians before attacking the Incas, (where later there would be friends since the Spanish will take down the Incas) this could help the Spanish understand the Indian's strategy better.
3) Metal - Having metal swords, helmets, etc, could have given the Spanish more advantage, since the weapons are built with stronger materials, it could give the Spanish in return, stronger protection and stronger attacks.

1. Disease – Plague has often been attributed to the falls of great civilizations. For instance, the Byzantine Empire nearly collapsed in the 6th century CE when a plague from Pelusium wiped out a third of the population, while also devastating Khosrau Anushirawan's Persian Empire. Oftentimes, the greatest impact is done by the smallest things.

2. Weaponry & Tactics – The ranged weapons of the Spaniards allowed them to dictate the terms of engagement, which has been proven to be effective in wartime, as it is nigh impossible to retaliate at an enemy that fires from safety. What's more, the Inca had, for lack of a better term, gone soft. Despite the civil war that placed Atahualpa on the throne, the Inca were best suited for administrative duties, as they only needed to worry about their neighbors paying them tribute.

3. Cavalry – The speed and psychological effects of cavalry cannot be overstated. Cavalrymen have been so effective in modern history, so much so that the last time they changed the course of a war was during the Franco-Prussian War, when 800 Prussian cavalrymen defeated around 30,000 Frenchmen, albeit, at the cost of 380 of the Prussians. The effectiveness of cavalrymen has led to the idea that mobile troops were the linchpin of a campaign, as their speed allowed for them to achieve mind-boggling things.
