It begins with Hamilton's early life as an orphan from the island of Nevis, St. Kitts and Nevis. Arriving in New York in 1776 as an immigrant, he meets Aaron Burr, a prominent Princeton University law graduate, who is struck by his oratory. Hamilton admires Burr, hoping to graduate from the same university and then join the revolution. Aaron Burr is also a revolutionary; however, he warns Hamilton that he must be discreet in his convictions for his safety, which he rejects. At this point he meets John Laurens, Marquis de La Fayette and Hercules Mulligan, who share his ideals and join the revolution. At the same time, we meet the Schuyler sisters, Angelica, Elizabeth and Peggy, daughters of Philip Schuyler, a wealthy general and later senator. Angelica, ahead of her time, signals to her sisters her interest in becoming more involved. Aaron Burr attempts to woo her, but she rejects him.

Samuel Seabury, the first American Episcopal bishop and loyal to King George III, warns the people of the dangers of revolution, which Hamilton dismisses. King George III is shown in parallel singing alone and asserting his sovereignty, power and denial of American independence. In the midst of George Washington's battles in New York and New Jersey, Washington offers Hamilton the position of aide-de-camp instead of commander-in-chief, which is what he really wanted. Hamilton accepts the position, considering himself Washington's second-in-command. At Philip Schuyler's winter ball, Hamilton meets, falls in love with, and marries Elizabeth Schuyler. His sister Angelica is devastated, but decides to put aside her own feelings for Hamilton in pursuit of her sister's happiness.

As the situation worsens for the Continental Army, Hamilton assists as Laurens' best man in the duel against Charles Lee, commander-in-chief, who insults Washington. Laurens wounds Lee without killing him and Hamilton is suspended from the battle by Washington, who sends him home. Upon arrival, Eliza reveals that she is pregnant with their first child and asks Hamilton to slow down and be thankful for what they have in life. Despite the joy that comes with it, it is not enough for Hamilton. After Lafayette convinces France to support the American Revolution, he convinces Washington to call Hamilton back for the final Battle of Yorktown. Washington explains to Hamilton, who is convinced that he must die a martyr's death in battle, that he must be careful with his actions and that his name will go down in history whether he dies in battle or not. At the Battle of Yorktown, Hamilton meets Lafayette and reveals to him that Mulligan is working as a spy in the British army. After the victory at Yorktown, American Independence is declared. King George III appears on the sidelines accepting defeat, doubting America's ability to no longer depend on the United Kingdom.

Hamilton's son Philip is born at the same time as Burr's daughter Theodosia, and they both vow to do all they can to protect them. Hamilton receives news that Laurens was killed in a senseless battle after they won the war, which causes him to focus on his work to avoid the pain. Hamilton writes most of the Federalist essays to promote the ratification of the U.S. Constitution and is chosen as Secretary of the U.S. Treasury by President-elect George Washington. Eliza begs Hamilton to stay with her, but he leaves with Washington. Angelica, after her marriage, moves to London with her husband, whom she declares does not surpass Hamilton in any respect, but at least will keep her financially comfortable for the rest of her life.

The second act begins with Thomas Jefferson's return to the United States after serving as ambassador to France. Jefferson returns home to Monticello, Virginia, only to be immediately recalled by the president to the presidential cabinet as secretary of state. Virginia, in the southern United States, is a slave state, which provokes the disdain of Hamilton, who rejects slavery. In 1789, Jefferson and Hamilton have a debate in a cabinet meeting, where they discuss Hamilton's economic reforms, including the founding of the First Bank of the United States, which Jefferson rejects as meaning that Virginia must cover the country's debts. Washington pulls Hamilton aside to tell him that he must find a way to convince Congress, or they will call for his removal from office.

In a second debate, Jefferson and Hamilton argue over whether or not the United States should support France in its conflict with the United Kingdom. Jefferson points out that when France agreed to help the United States for its independence, they did not ask for territory in return, they only asked for their future help in the conflict. Hamilton, on the other hand, points out that the country is not in a position to help France militarily. George Washington sided with Hamilton and decided that the country should remain neutral. As a result, Jefferson, Madison and Burr decide to join forces to find a way to discredit Hamilton. Jefferson resigns from his post and decides to start a presidential campaign. Washington decides not to run for president again and retires. John Adams takes his place and becomes the second president of the United States.

The presidential campaign for the election of 1800 begins, with Jefferson and Burr as the candidates. Faced with a likely tie, the people demand to know who Hamilton will support. Hamilton indicates that, although he has never agreed with Jefferson and does not share his ideas, he will support him because Jefferson has clear ideals, unlike Burr, who changes them according to his interests. This results in Jefferson winning the presidential election and being elected as the third president of the United States. Burr expects to serve as his vice-president, as the law states that the runner-up will hold that office; but Jefferson outwits him and decides to change the law, leaving his friend Madison in his place. In impending anger, Burr challenges Hamilton to a duel in an exchange of letters, pointing out that all his failure is due to Hamilton. He accepts the duel, saying he does not want it, but will not apologise as he believes he is not to blame for his situation, but Burr's lack of ideals. Hamilton quickly writes a last letter while Eliza asks him to go back to bed. Burr and Hamilton head to Weehawken, New Jersey, the same place where their son Philip fought a duel.
