I think the only challenges I would face with cooperative learning strategies would involve the social dynamics of the classroom. It is very difficult in elementary to train them to rise above their preconceptions of each other and focus on their academic goals. A lot of structured activities and discussions aka "training" would have to take place at the beginning of the year to cut down on distracting behaviors.

Keeping all students engaged and on task is definitely a challenge I face with cooperative learning. I like to use this anchor chart in the beginning of the year to teach expectations but some students just need constant reminders and redirection. :) I also have a lot of strong personalities in my class who just love talking and taking the lead so I also need to be mindful of emphasizing teamwork.

Most of the special education classes I serve are quite small (4-6 students sometimes). Because of their disabilities, they have been in class together for years in some cases. This affects the dynamic of the class and limits my options to regroup students. Some classes mesh well together and have been friends since elementary school. Others, because of the personalities involved, never reach the level of trust required to fully participate in cooperative learning.

Inconsistent level of effort from the students is always a challenge. There is a peer-to-peer rubric that the students fill out and I have had students go back and complete the project on their own. I allow the students to pick their own groups (3 to 4 per group). Class time is given so the students can assign tasks and meeting times can be established.
