Confucianism originated in China and was brought to Indonesia by Chinese merchants, as early as the 3rd century AD. Unlike other religions, Confucianism evolved more into loose individual practices and belief in the code of conduct, rather than a well-organized community religion with a firm theology—it was more like a way of life or social movement than a religion.

Since Confucianism isn't actually a religion, there has been conflicts where in which the government or higher powers de-recognized Confucianism as one of the six official religions of Indonesia.

Indonesia is constitutionally a secular state (but the government officially recognises only six formal religions), with Islam being the dominant religion in the country. Indonesia also has a larger Muslim population than any other country in the world, with approximately 202.9 million identifying themselves as Muslim (87.2% of Indonesia's total population in 2011).

In the struggle against Islamic extremism, few groups have been fighting for longer than Nahdlatul Ulama, the Sunni organization that has become the face of Indonesia’s pluralistic Islam. Founded in 1926 to prevent Saudi Arabia’s bitterly intolerant Wahhabism from taking root in Indonesia, it’s a cultural touchstone for Indonesians proud of their heritage of religious tolerance.

But NU’s work seems to be collapsing at home. The national conversation of the last five months has been monopolized by a far-right Islamist group called the Islamic Defenders Front (FPI).

Check out the link for more information on Islam groups in Indonesia.
http://foreignpolicy.com/2017/02/14/indonesias-moderate-islam-is-slowly-crumbling/

Many different religions are practiced in Indonesia and their collective influence on the country's political, economical and cultural life is significant. The Indonesian Constitution states "every person shall be free to choose and to practice the religion of his/her choice" and "guarantees all persons the freedom of worship, each according to his/her own religion or belief". The government, however, officially only recognizes six religions, namely Islam, Protestantism, Catholicism, Hinduism, Buddhism and Confucianism.
