Tubbataha is composed of two huge coral atolls – the north atoll and the south atoll – and the Jessie Beazley Reef, a smaller coral structure about 20 kilometers north of the atolls.
The reefs of Tubbataha and Jessie Beazley are considered part of Cagayancillo, a remote island municipality roughly 130 kilometers to the northeast, inhabited mainly by fisher folk.

According the theory by Charles Darwin, atoll formation begins when a volcanic eruption gives birth to an island. Weather used to be a natural barrier to the reef against humans. By the 1980s, many ships had motors and no longer relied on the wind. Fishermen from China and Taiwan would come to the reef to fish. Many of these fishermen resorted to destructive fishing techniques to maximize catch during their trips to Tubbataha.  They used dynamite to blast reef areas and cyanide solution, a poison that dazes fish and kills corals. Both were caused by an El Niño weather phenomenon that increased the temperatures in the Indian Ocean and waters off Southeast Asia.
