First of all the Native Americans forced the English people of the island the first time around, and when they came back a few years later they all mysteriously disappeared. They also found bones and skulls on the ground and under the surface as well.

Based on the scant clues left behind, some speculated that Native Americans attacked and killed the English colonists. “Croatoan” was the name of an island south of Roanoke, now Hatteras Island, which at the time was home to a Native American tribe of the same name. Alternatively, they might have tried to sail back to England on their own and been lost at sea, or been killed by hostile Spaniards who came north from their own settlements in Florida.
